"Kwehnhighwark closes their eyes and gives a contented kweh."

"Kwehnhighwark ruffles their feathers indignantly."

In both instances it should be "his eyes"/"his feathers" because the Company Chocobo is a gelding as established by both quest and the mount description.

'My Little Chocobo' shows that the Company Chocobo is male. All three NPCs will say "And here he is! The fellow has been in high spirits the past few bells. He must have sensed that his master was coming!", "Heh heh! I daresay he likes his name!", and "But do forgive him if he doesn't respond when summoned in crowded areas or monster-infested lairs. Chocobos are stout-hearted creatures, but they have their limits."

In addition, the mount guide description states that Company Chocobos are almost all geldings of the rouncey variety, but that there are also destriers and jennets (which are names for different sizes to accommodate different sized races). Geldings are male.

There isn't any question about the sex of our Company Chocobo, so the English localization shouldn't introduce any by mistake.

ETA: If the goal was to maintain some room for personal headcanons, "its eyes"/"its feathers" would be the correct usage, keeping consistency with how all other chocobos and mounts of unknown sex are described in the mount guide.
