Couldn't find the scene in youtube so I attached the text from the wiki as proof.
In Stormblood Thancred repeatedly lied about his patched eye. He said it was: "fine, just to look cool, to impress girls" and "just an animal scratch." These lies had the purpose of hiding his eye because he took off the patch during a scene in which he was alone; revealing that the brown part looked silver. It was never established that his eye healed.
In his Shb body, I assumed it was gone because it wasn't his real body. With 5.3, I believe this was either an oversight or will be addressed in the future.
